Title: Ultraconserved elements put the final nail in the coffin of traditional use of the genus Meliphaga (Aves: Meliphagidae)
Abstract

Molecular systematics is bringing taxonomy into the 21st Century by updating our nomenclature to reflect phylogenetic relationships of taxa. This transformation is evidenced by massive changes in avian taxonomy, ranging from ordinal to subspecies changes. In this study, we employ target capture of ultraconserved elements to resolve genus‐level systematics of a problematic group of honeyeaters (Aves: Meliphagidae). With near complete species‐level taxon sampling of the Australo‐Papuan species within the traditionally recognizedMeliphagaandOreornis, we investigate generic limits using a genomic dataset. Likelihood and species tree methods confirm two clades within this group and found the New Guinea endemicOreornis chrysogenysembedded within one of these clades. Our study supports earlier recommendations thatMeliphagaLewin, 1808 should be restricted to three species,M. aruensis,M. lewiniiandM. notata. We make a case for recognizing three genera in the remaining species,Oreornisvan Oort, 1910,MicroptilotisMathews, 1912 andTerritornisMathews, 1924.

  1. Premise of the Study

    This investigation establishes the firstDNA‐sequence‐based phylogenetic hypothesis of species relationships in the coca family (Erythroxylaceae) and presents its implications for the intrageneric taxonomy and neotropical biogeography ofErythroxylum. We also identify the closest wild relatives and evolutionary relationships of the cultivated coca taxa.

    Methods

    We focused our phylogenomic inference on the largest taxonomic section in the genusErythroxylum(ArcherythroxylumO.E.Schulz) using concatenation and gene tree reconciliation methods from hybridization‐based target capture of 427 genes.

    Key Results

    We show that neotropicalErythroxylumare monophyletic within the paleotropical lineages, yetArcherythroxylumand all of the other taxonomic sections from which we sampled multiple species lack monophyly. We mapped phytogeographic states onto the tree and found some concordance between these regions and clades. The wild speciesE. gracilipesandE. cataractarumare most closely related to the cultivatedE. cocaandE. novogranatense, but relationships within this “coca” clade remain equivocal.

    Conclusions

    Our results point to the difficulty of morphology‐based intrageneric classification in this clade and highlight the importance of integrative taxonomy in future systematic revisions. We can confidently identifyE. gracilipesandE. cataractarumas the closest wild relatives of the coca taxa, but understanding the domestication history of this crop will require more thorough phylogeographic analysis.

  2. Abstract Aim

    Refugial isolation during glaciation is an established driver of speciation; however, the opposing role of interglacial population expansion, secondary contact, and gene flow on the diversification process remains less understood. The consequences of glacial cycling on diversity are complex and especially so for archipelago species, which experience dramatic fluctuations in connectivity in response to both lower sea levels during glacial events and increased fragmentation during glacial recession. We test whether extended refugial isolation has led to the divergence of genetically and morphologically distinct species within Holarctic ermine (Mustela erminea), a small cosmopolitan carnivore species that harbours 34 extant subspecies, 14 of which are insular endemics.

    Holarctic.

    Methods

    We use genetic sequences (complete mitochondrial genomes, four nuclear genes) from >100 ermine (stoats) and geometric morphometric data for >200 individuals (27 of the 34 extant subspecies) from across their Holarctic range to provide an integrative perspective on diversification and endemism across this complex landscape. Multiple species delimitation methods (iBPP,bPTP) assessed congruence between morphometric and genetic data.

    Results

    Our results support the recognition of at least three species within theM. ermineacomplex, coincident with three of four genetic clades, tied to diversification in separate glacial refugia. We found substantial geographic variation within each species, with geometric morphometric results largely consistent with historical infraspecific taxonomy.

    Main conclusions

    Phylogeographic structure mirrors patterns of diversification in other Holarctic species, with a major Nearctic‐Palearctic split, but with greater intraspecific morphological diversity. Recognition of insular endemic speciesM. haidarumis consistent with a deep history of refugial persistence and highlights the urgency of mindful management of island populations along North America's North Pacific Coast. Significant environmental modification (e.g. industrial‐scale logging, mining) has been proposed for a number of these islands, which may elevate the risk of extinction of insular palaeoendemics.

  3. Summary

    The production of pentabromopseudilin and related brominated compounds byPseudoalteromonasspp. has recently been linked to thebmpbiosynthetic gene cluster. This study explored the distribution and evolutionary history of this gene cluster in the genusPseudoalteromonas. A phylogeny of the genus revealed numerous clades that do not contain type strains, suggesting considerable species level diversity has yet to be described. Comparative genomics revealed four distinct versions of the gene cluster distributed among 19 of the 101Pseudoalteromonasgenomes examined. These were largely localized to the least inclusive clades containing thePseudoalteromonas luteoviolaceaandPseudoalteromonas phenolicatype strains and show clear evidence of gene and gene cluster loss in certain lineages.Bmpgene phylogeny is largely congruent with thePseudoalteromonasspecies phylogeny, suggesting vertical inheritance within the genus. However, the gene cluster is found in three different genomic environments suggesting either chromosomal rearrangement or multiple acquisition events.Bmpconservation within certain lineages suggests the encoded products are highly relevant to the ecology of these bacteria.

  4. PREMISE

    Hybridization plays a key role in introgressive adaptation, speciation, and adaptive radiation as a source of evolutionary innovation. Hybridization is considered common inArctostaphylos, yet species boundaries are retained in stands containing multiple species.Arctostaphyloscontains diploids and tetraploids, and recent phylogenies indicate two clades; we hypothesize combinations of these traits limit or promote hybridization rates.

    METHODS

    We statistically analyzed co‐occurrence patterns of species by clade membership and ploidy level from 87 random 0.1 ha plots. We sampled multiple sites to analyze for percent hybridization based on morphology. Finally, phenophases were analyzed by scoring herbarium sheets for a large number of taxa from both clades as well as tetraploids, and second, surveying three field sites over two years for divergence in phenological stages between co‐occurring taxa.

    RESULTS

    Most taxa inArctostaphylosare allopatric relative to other congenerics. When two taxa co‐occur, the patterns are a diploid with a tetraploid, or two diploids from different clades. When three taxa co‐occur, the pattern is two diploids from different clades and a tetraploid. Field and herbarium data both indicate flowering phenology is displaced between diploids from the two clades; one of the diploid clades and tetraploids overlap considerably.

    CONCLUSIONS

    The two deep clades inArctostaphylosare genetically distant, with hybrids rare or non‐existent when taxa co‐occur. Reproductive isolation between clades is enhanced by displaced flowering phenology for co‐occurring species. Within clades, taxa appear to have few reproductive barriers other than an allopatric distribution or different ploidy levels.

  5. Abstract

    Myrsidea Waterston, 1915 (Phthiraptera: Menoponidae) is the most diverse genus of avian chewing lice. Myrsidea has a global distribution, is thought to be highly host-specific, and parasitizes mostly passerine birds. However, the rate of taxonomic studies describing new species is relatively low, and it is thought that much of the diversity of Myrsidea is yet to be discovered. This low rate of taxonomic description for this genus, and many others, may be related to the time-consuming nature of morphological species description and a lack of expertise in louse taxonomy. Furthermore, most of the taxonomic revisions and reviews have focused on specific host families, and no comprehensive review of the morphology and molecular work of Myrsidea has been completed in the last 20 years. Here, we review the taxonomy and systematics of Myrsidea to (i) describe this chewing louse genus and its biological importance; (ii) describe current problems with its taxonomy; (iii) simplify and summarize morphological descriptions; (iv) summarize molecular data; and (v) provide a comprehensive checklist of the Myrsidea species, with all publications and localities of occurrence included. Together, we hope that this information will provide researchers with a single source of information on the genus Myrsidea, making it easier for work to proceed on its taxonomy, systematics, ecology, and evolution. Importantly, our work highlights important gaps in our knowledge of Myrsidea, providing guideposts on where future work on Myrsidea is needed.
