Title: Genomic characterization of a new species of Pseudoparacreptotrema (Digenea: Allocreadiidae) from Puerto Rico, with comments on the biogeography of the genus
Abstract In this study, we describe a new species of Pseudoparacreptotrema (Allocreadiidae) from the mugilid Dajaus monticola collected in western Puerto Rico, where no allocreadiid has previously been reported, bringing the number of species in this genus to seven (five in D. monticola, two in Profundulus spp.). The new parasite species is distinguished from congeners by its overall size, oral-to-ventral sucker size ratio, pharynx size, cirrus sac, and oral lobe morphology, and by 0.64%–3.45% divergence in a 1019-bp alignment of 28S. We build on prior suggestions that the current concept of P. agonostomi likely includes multiple species and provide the first mitochondrial data (whole mitochondrial genome) as well as the complete nuclear rDNA array from Pseudoparacreptotrema to facilitate future phylogenetic work. Within the Allocreadiidae, phylogenetic analysis of mitochondrial genomes and 28S provides conflicting topologies for the placement of Pseudoparacreptotrema and Allocreadium. The 28S phylogeny of six species of Pseudoparacreptotrema resembles that of four lineages of D. monticola in that in both host and parasite, Pacific coastal lineages branch earliest, and a Caribbean lineage is more recently evolved.  more » « less

    The Cyphophthalmi genus Troglosiro (the only genus of the family Troglosironidae) is endemic to New Caledonia, representing one of the oldest lineages of this emerged part of Zealandia. Its species are short-range endemics, many known from single localities. Here we examined the phylogenetic relationships of Troglosironidae using standard Sanger-sequenced markers (nuclear 18S rRNA, 28S rRNA, and mitochondrial 16S rRNA and cytochrome c oxidase subunit I) and a combination of phylogenetic methods, including parsimony under Direct Optimization and maximum likelihood with static homology. We also applied a diversity of species delimitation methods, including distance-based, topology-based and unsupervised machine learning to evaluate previous species designations. Finally, we used a combination of genetic and morphological information to describe four new species – T. dogny sp. nov., T. pin sp. nov., T. pseudojuberthiei sp. nov. and T. sharmai sp. nov. – and discuss them in the broader context of the phylogeny and biogeographic history of the family.   2. Abstract Peltigera globulata Miadl. & Magain, a new species in the P. ponojensis/monticola species complex of section Peltigera , is formally described. This clade was previously given the interim designation Peltigera sp. 17. It is found in sun-exposed and xeric habitats at high altitudes in Peru and Ecuador. Peltigera globulata can be easily recognized by its irregularly globulated margins covered mostly by thick, white pruina, somewhat resembling the sorediate thallus margins of P. soredians , another South American species from section Peltigera . The hypervariable region of ITS1 (ITS1-HR), which is in general highly variable among species of section Peltigera , does not have diagnostic value for species identification within the P. ponojensis/monticola complex. Nevertheless, no significant level of gene flow was detected among eight lineages representing a clade of putative species (including P. globulata ) within this complex. ITS sequences from the holotype specimens of P. monticola Vitik. (collected in 1979) and P. soredians Vitik. (collected in 1981) and lectotype specimens of P. antarctica C. W. Dodge (collected in 1941) and P. aubertii C. W. Dodge (collected in 1952) were successfully obtained through Sanger and Illumina metagenomic sequencing. BLAST results of these sequences revealed that the type specimen of P. monticola falls within the P. monticola/ponojensis 7 clade, which represents P. monticola s. str., and confirmed that the type specimen of P. aubertii falls within a clade identified previously as P. aubertii based on morphology. The ITS sequence from the type specimen of P. soredians , which superficially resembles P. globulata , confirms its placement in the P. rufescens clade. Finally, we discovered that the name P. antarctica was erroneously applied to a lineage in the P. ponojensis/monticola clade. The ITS sequence from the type specimen of P. antarctica represents a lineage within the P. rufescens clade, which is sister to the P. ponojensis/monticola clade.

  3. Abstract AvianPlasmodiumparasites can be pathogenic to their vertebrate hosts. Although cases of anaemia are frequently reported in parasitized birds, the potential damage caused by the parasite during the exoerythrocytic reproduction phase remains poorly investigated. Here, we report 2 individuals of red-legged seriemas (Cariama cristata) infected with 2 different lineages ofPlasmodium huffi, one of them exhibiting potential malarial-compatible tissue lesions in the spleen, liver, brain and lungs, alongside molecular confirmation of parasite presence in the spleen. Previously classified as specific to birds from the order Piciformes, this parasite has shown different associated lineages amplified across diverse host orders in South America (Anseriformes, Charadriiformes, Columbiformes, Galliformes, Pelecaniformes and Passeriformes). Those infections, however, were defined as abortive due to the absence of gametocytes visualized in blood smear slides. Herein, we confirmP. huffias a generalist parasite based on the first morphological characterization in the peripheral blood of a bird outside the Piciformes order. This is also the first morphological and molecular description of aPlasmodiumspecies in Cariamiformes. In addition to the morphological analyses, we have also proposed a novel phylogenetic hypothesis based on the partialcytbgene and the near-complete mitochondrial genome of this parasite. Our findings support that the division of the genusPlasmodiuminto subgenera is not monophyletic, asP.(Huffia) huffiand its associated lineages cluster more closely withPlasmodium(Haemamoeba) gallinaceumthan withPlasmodium(Huffia) elongatum.

  4. Abstract Metacercariae of the genus Posthodiplostomum are often recorded in freshwater fish hosts. While the diversity and taxonomy of this genus are receiving increasing attention in molecular phylogenetic studies, available data remain geographically biased. Most molecular studies of Posthodiplostomum and morphologically similar (neascus) worms originate in North America and Europe and Asia (more than 60% of DNA sequences are from USA and Canada), with few data currently available from the Neotropics, where high host diversity suggests high and under-sampled parasite diversity. In this study, we report molecular and morphological data from metacercariae of Posthodiplostomum in fish in Puerto Rico, where only a single species has been previously reported. Partial sequences of cytochrome c oxidase subunit 1 from metacercariae from Dajaus monticola (native to Puerto Rico) and the introduced fishes Poecilia reticulata , Parachromis managuensis , Lepomis macrochirus and Micropterus salmoides revealed 7 genetically distinct species-level lineages, of which 4 were novel. We report novel molecular life-cycle linkages in Posthodiplostomum macrocotyle (metacercariae in muscle of the cichlid Pa. managuensis ), a species previously known only from adults in birds from South America; and in Posthodiplostomum sp. 23 (metacercariae in poeciliids), which has recently been found in Ardea herodias in Georgia, USA. We also report the first molecular data from Posthodiplostomum sp. 8 in M. salmoides in the Caribbean. Metacercariae of most species were morphologically distinguished and all displayed narrow specificity for fish hosts, with no indication of parasite sharing among introduced and native fishes.

  5. Abstract Inferring evolutionary relationships among recently diverged lineages is necessary to understand how isolating barriers produce independent lineages. Here, we investigate the phylogenetic relationships between three incompletely isolated and closely related mushroom‐feedingDrosophilaspecies. These species form theDrosophila subquinariaspecies complex and consist of one Eurasian species (D. transversa) and two widespread North American species (D. subquinariaandD. recens) that are sympatric in central Canada. Although patterns of pre‐ and post‐mating isolation among these species are well characterized, previous work on their phylogenetic relationships is limited and conflicting. In this study, we generated a multi‐locus data set of 29 loci from across the genome sequenced in a population sample from each species, and then, we inferred species relationships and patterns of introgression. We find strong statistical support thatD. subquinariais paraphyletic, showing that samples from the geographic region sympatric withD. recensare most closely related toD. recens, whereas samples from the geographic region allopatric withD. recensare most closely related toD. transversa. We present several lines of evidence that both incomplete lineage sorting and gene flow are causing phylogenetic discordance. We suggest that ongoing gene flow primarily fromD. recensintoD. subquinariain the sympatric part of their ranges causes phylogenetic uncertainty in the evolutionary history of these species. Our results highlight how population genetic data can be used to disentangle the sources of phylogenetic discordance among closely related species.
