  3. This dataset is associated with a manuscript on river plumes and idealized coastal corners with first author Michael M. Whitney. The dataset includes source code, compilation files, and routines to generate input files for the Regional Ocean Modeling System (ROMS) runs used in this study. ROMS output files in NetCDF format are generated by executing the compiled ROMS code with the input files. The dataset also includes MATLAB routines and datafiles for the analysis of model results and generation of figures in the manuscript.   4. PhyloFisher is a software package, written in Python3, that contains a protocol designed for phylogenomic dataset assembly and data exploration. This software package aids in the construction and curation of protein sequence-based phylogenomic datasets, conducts post-assembly analyses, and allows visualization of the results. In addition, PhyloFisher currently includes a manually curated starting dataset of 240 proteins from 304 eukaryotic taxa representing the full breadth of known diversity in the eukaryotic tree of life. Importantly, this dataset also includes identified paralogs of each of the 240 proteins from all investigated taxa which is crucial for the identification of probable orthologs. Although PhyloFisher includes this pan-eukaryotic dataset, the tool is flexible and can work with any dataset consisting of protein sequences derived from eukaryotes.   5. Beck and Wagenius. Herbivory exacerbates pollen limitation by isolating unconsumed plants from prospective mates. Contains data and R code necessary to replicate figures and analyses presented in the manuscript. This data set includes spatially explicit data on multiple stages of reproduction for N = 708 Lilium philadelphicum individuals. We documented spatial patterns of deer herbivory, capsule formation, and seed set enabling us to test how proximity to prospective mates influences both rates of herbivory and pollination as well as interactions between herbivory and pollination. We found rates of both deer herbivory and seed set increase when conspecific flowering plants are nearby. However, proximity to unconsumed neighbors better predicts variation in seed set than measures of proximity that include both consumed and unconsumed individuals revealing that deer exacerbate pollen limitation by increasing the distance to prospective mates. This finding reveals how herbivores can indirectly depress reproduction by altering the spatial distribution of prospective mates. This data set will be made publicly accessible as soon as the associated manuscript is accepted.
