Title: Bird-view 3D Reconstruction for Crops with Repeated Textures
Large-scale in-situ 3D reconstruction of crop fields presents a challenging task, as the 3D crop structures play a crucial role in plant phenotyping and significantly influence crop growth and yield. While existing efforts focus on close range plants, only a limited number of deep learning-based methods have been developed explicitly for large-scale 3D crop reconstruction, mainly due to the scarcity of large-scale crop sensing data. In this paper, we leverage unmanned aerial vehicles (UAVs) in agriculture and utilize a recently captured multiview real-world snap beans crop dataset to develop an unsupervised structure-from-motion (SfM) framework. Our framework is designed specifically for reconstructing large-scale 3D crop structures. It addresses the challenge of inaccurate depth inference caused by excessively repeated patterns in the crop dataset, resulting in highly accurate 3D crop reconstruction for large-scale scenarios. Through experiments conducted on the crop dataset, we demonstrate the accuracy and robustness of our 3D crop reconstruction algorithm.   1. Abstract Accurate 3D reconstruction is essential for high-throughput plant phenotyping, particularly for studying complex structures such as root systems. While photogrammetry and Structure from Motion (SfM) techniques have become widely used for 3D root imaging, the camera settings used are often underreported in studies, and the impact of camera calibration on model accuracy remains largely underexplored in plant science. In this study, we systematically evaluate the effects of focus, aperture, exposure time, and gain settings on the quality of 3D root models made with a multi-camera scanning system. We show through a series of experiments that calibration significantly improves model quality, with focus misalignment and shallow depth of field (DoF) being the most important factors affecting reconstruction accuracy. Our results further show that proper calibration has a greater effect on reducing noise than filtering it during post-processing, emphasizing the importance of optimizing image acquisition rather than relying solely on computational corrections. This work improves the repeatability and accuracy of 3D root phenotyping by giving useful calibration guidelines. This leads to better trait quantification for use in crop research and plant breeding.

  2. Over the last decade, the use of unmanned aerial vehicles (UAVs) for plant phenotyping and field crop monitoring has significantly evolved and expanded. These technologies have been particularly valuable for monitoring crop growth and health and for managing abiotic and biotic stresses such as drought, fertilization deficiencies, disease, and bioaggressors. This paper provides a comprehensive review of the progress in UAV‐based plant phenotyping, with a focus on the current use and application of drone technology to gain information on plant growth, development, adaptation, and yield. We reviewed over 200 research articles and discuss the best tools and methodologies for different research purposes, the challenges that need to be overcome, and the major research gaps that remain. First, the review offers a critical focus on elucidating the distinct characteristics of UAV platforms, highlighting the diverse sensor technologies employed and shedding light on the nuances of UAV data acquisition and processing methodologies. Second, it presents a comprehensive analysis of the multiple applications of UAVs in field phenotyping, underscoring the transformative potential of integrating machine learning techniques for plant analysis. Third, it delves into the realm of machine learning applications for plant phenotyping, emphasizing its role in enhancing data analysis and interpretation. Furthermore, the paper extensively examines the open issues and research challenges within the domain, addressing the complexities and limitations faced during data acquisition, processing, and interpretation. Finally, it outlines the future trends and emerging technologies in the field of UAV‐based plant phenotyping, paving the way for innovative advancements and methodologies.

  3. Greenhouses conserve land and water while increasing crop production, making them an attractive system for low environmental impact agriculture. Yet, to achieve this goal, there is a need to reduce their large energy demand. Employing semitransparent organic solar cells (OSCs) on greenhouse structures provide an opportunity to offset the greenhouse energy needs while maintaining the lighting needs of the plants. However, the design trade-off involved in optimizing solar power generation and crop productivity to maximize greenhouse economic value is yet to be studied in detail. Here, a functional plant growth model is integrated with a dynamic energy model that includes supplemental lighting to optimize the economics of growing lettuce and tomato. The greenhouse optimization considers 64 different OSC active layers with varying roof coverage for 25 distinct climates providing a global perspective. We find that crop yield is the primary economic driver, and that crop yield can be maintained in OSC-greenhouses across diverse climates. The crop productivity along with the energy produced by the OSCs results in improved net present value of the OSC-greenhouses relative to conventional systems in most climates for both lettuce and tomato. In addition, we find common solar cell active layers that maximize greenhouse economic value resulting in guidelines for scaling up OSC-greenhouse design. Through this model framework, we highlight the opportunity for OSCs in greenhouses, uncover designs and locations that provide the most value, and provide a basis for further development of OSC-greenhouses to achieve a sustainable means of food production.

Abstract The presence of Arbuscular Mycorrhizal Fungi (AMF) in vascular land plant roots is one of the most ancient of symbioses supporting nitrogen and phosphorus exchange for photosynthetically derived carbon. Here we provide a multi-scale modeling approach to predict AMF colonization of a worldwide crop from a Recombinant Inbred Line (RIL) population derived fromSorghum bicolorandS. propinquum. The high-throughput phenotyping methods of fungal structures here rely on a Mask Region-based Convolutional Neural Network (Mask R-CNN) in computer vision for pixel-wise fungal structure segmentations and mixed linear models to explore the relations of AMF colonization, root niche, and fungal structure allocation. Models proposed capture over 95% of the variation in AMF colonization as a function of root niche and relative abundance of fungal structures in each plant. Arbuscule allocation is a significant predictor of AMF colonization among sibling plants. Arbuscules and extraradical hyphae implicated in nutrient exchange predict highest AMF colonization in the top root section. Our work demonstrates that deep learning can be used by the community for the high-throughput phenotyping of AMF in plant roots. Mixed linear modeling provides a framework for testing hypotheses about AMF colonization phenotypes as a function of root niche and fungal structure allocations.

  5. Summary Drought and the availability of nitrate, the predominant source of nitrogen (N) in agriculture, are major factors limiting plant growth and crop productivity. The dissection of the transcriptional networks' components integrating droght stress and nitrate responses provides valuable insights into how plants effectively balance stress response with growth programs. Recent evidence inArabidopsis thalianaindicates that transcription factors (TFs) involved in abscisic acid (ABA) signaling affect N metabolism and nitrate responses, and reciprocally, components of nitrate signaling might affect ABA and drought gene responses. Advances in understanding regulatory circuits of nitrate and drought crosstalk in plant tissues empower targeted genetic modifications to enhance plant development and stress resistance, critical traits for optimizing crop yield and promoting sustainable agriculture.
