ABSTRACT Maladapted immigrants may reduce wild population productivity and resilience, depending on the degree of fitness mismatch between dispersers and locals. Thus, domesticated individuals escaping into wild populations is a key conservation concern. In Prince William Sound, Alaska, over 700 million pink salmon (Oncorhynchus gorbuscha) are released annually from hatcheries, providing a natural experiment to characterize the mechanisms underlying impacts to wild populations. Using a dataset of > 200,000 pink salmon sampled from 30 populations over 8 years, we detected significant body size and phenological differences between hatchery‐ and wild‐origin spawners, likely driven by competitive differences during maturation and broodstock selection practices. Variation in traits was reduced in hatchery fish, raising biodiversity concerns. However, phenotypic traits of immigrants and locals were positively correlated. We discuss possible mechanisms that may explain this pattern and how it may reduce adverse impacts associated with reduced trait variation. This study suggests that domestication impacts are likely widespread, but local adaptation may be maintained by phenotypic sorting.

Genetic diversity and phenotypic variation within hatchery‐produced oyster cohorts predict size and success in the field
Abstract The rapid growth of the aquaculture industry to meet global seafood demand offers both risks and opportunities for resource management and conservation. In particular, hatcheries hold promise for stock enhancement and restoration, yet cultivation practices may lead to enhanced variation between populations at the expense of variation within populations, with uncertain implications for performance and resilience. To date, few studies have assessed how production techniques impact genetic diversity and population structure, as well as resultant trait variation in and performance of cultivated offspring. We collaborated with a commercial hatchery to produce multiple cohorts of the eastern oyster (Crassostrea virginica) from field‐collected broodstock using standard practices. We recorded key characteristics of the broodstock (male : female ratio, effective population size), quantified the genetic diversity of the resulting cohorts, and tested their trait variation and performance across multiple field sites and experimental conditions. Oyster cohorts produced under the same conditions in a single hatchery varied almost twofold in genetic diversity. In addition, cohort genetic diversity was a significant positive predictor of oyster performance traits, including initial size and survival in the field. Oyster cohorts produced in the hatchery had lower within‐cohort genetic variation and higher among‐cohort genetic structure than adults surveyed from the same source sites. These findings are consistent with “sweepstakes reproduction” in oysters, even when manually spawned. A readily measured characteristic of broodstock, the ratio of males to females, was positively correlated with within‐cohort genetic diversity of the resulting offspring. Thus, this metric may offer a tractable way both to meet short‐term production goals for seafood demand and to ensure the capacity of hatchery‐produced stock to achieve conservation objectives, such as the recovery of self‐sustaining wild populations.

Lake sturgeon (Acipenser fulvescens) is a species of conservation concern that has been stocked in several Great Lakes (North America) rivers. Lake sturgeon were extirpated in the Ontonagon River in Lake Superior and stocking began in 1998. In 2017, gametes were collected from spawning lake sturgeon (9 females, 36 males) caught at the nearby Sturgeon River spawning ground, generating nine family groups using a 1:4 mating design (n = 862). In 2018, gametes were collected from 3 females and 15 males, generating three family groups, and additional collections of drifting fry from the Sturgeon River were reared in the hatchery, resulting in 84 hatchery-produced and 675 wild-caught fry for stocking in the Ontonagon River. The objective of this study was to compare paternal representation and genetic diversity between the two stocking strategies. Parentage analysis based on genetic data from 12 microsatellite loci determined none of the family groups in the hatchery had equal paternal representation (p < 0.001), while wild-produced offspring had equal paternal representation. Despite the larger number of breeders contributing to the wild-caught larvae, there was no significant difference in genetic diversity between the wild-caught larvae and representative hatchery-produced offspring.more » « less

ABSTRACT Increased parental relatedness occurs in small wild populations and in closed colonies in captivity and reduces offspring fitness. A closed colony ofPeromyscus maniculatusis maintained as genetically diverse stock at the Peromyscus Genetic Stock Center since 1963. Breeding records are available for all the years of breeding in captivity, which allows evaluation of the breeding performance since the inception of the stock. Kinship calculations showed that increased parental relatedness results in offspring loss, which is consistent with the operation of inbreeding depression and is common in small populations, both wild and captive. Nonetheless, an adaptive response was recorded that mitigated the adverse consequences of inbreeding and contributed to the long‐term stability of the colony: When parental relatedness increased, more offspring were produced, resulting in the overall number of viable offspring being unaffected. The underlying mechanism involved adjustments in the interval for mating between related parents, causing the production of more litters. These adaptive changes indicate that the harmful consequences of inbreeding may be partially relieved by mechanisms involving changes in the animals' reproductive strategy. The availability of the breeding records ofP. maniculatusenables the performance of additional studies asking different questions regarding the breeding dynamics of a closed colony under regulated conditions.more » « less

Fish stocking has been utilized for over a century to offset extirpations or declines in abundance of many native species. These historical declines and hatchery contributions have led to uncertainty surrounding whether many contemporary populations are native, introgressed with hatchery sources, or entirely of hatchery origin. Such uncertainty is problematic for the conservation of native biodiversity as it hampers management agencies' ability to prioritize the conservation of indigenous locally adapted populations. Fortunately, genetic and genomic tools have allowed researchers to investigate these questions, often through the use of clustering or assignment approaches that are predicated on identifiable and consistent divergence between native populations and hatchery sources. Here, we apply these methods to restriction-site associated DNA (RAD) data from 643 brook trout (Salvelinus fontinalis) originating from 13 wild populations and an exogenous hatchery strain to investigate the extent of historical extirpations, hatchery contributions, and processes affecting population structure in a small area of the previously unglaciated Driftless Area of Wisconsin, USA. The results from these analyses suggest that wild populations in this region are genetically distinct even at small spatial scales, lack strong hydrologically associated population structure, rarely exchange gene flow, and have small effective population sizes. Furthermore, wild populations are substantially diverged from known hatchery strains and show minimal evidence of introgression in clustering analyses. However, we demonstrate through empirically informed simulations that distinct wild populations may potentially be hatchery-founded and have since diverged through rapid genetic drift. Collectively, the apparent lack of hydrological population structure and potential for rapid drift in the Driftless Area suggest that many native populations may have been historically extirpated and refounded by stocking events. If this is the case, then commonly used genomic clustering methods and their associated model selection criteria may result in underestimation of hatchery introgression in the face of rapid drift.more » « less

Macdonald, S (Ed.)Abstract Quantitative genetics in Caenorhabditis elegans seeks to identify naturally segregating genetic variants that underlie complex traits. Genome-wide association studies scan the genome for individual genetic variants that are significantly correlated with phenotypic variation in a population, or quantitative trait loci. Genome-wide association studies are a popular choice for quantitative genetic analyses because the quantitative trait loci that are discovered segregate in natural populations. Despite numerous successful mapping experiments, the empirical performance of genome-wide association study has not, to date, been formally evaluated in C. elegans. We developed an open-source genome-wide association study pipeline called NemaScan and used a simulation-based approach to provide benchmarks of mapping performance in collections of wild C. elegans strains. Simulated trait heritability and complexity determined the spectrum of quantitative trait loci detected by genome-wide association studies. Power to detect smaller-effect quantitative trait loci increased with the number of strains sampled from the C. elegans Natural Diversity Resource. Population structure was a major driver of variation in mapping performance, with populations shaped by recent selection exhibiting significantly lower false discovery rates than populations composed of more divergent strains. We also recapitulated previous genome-wide association studies of experimentally validated quantitative trait variants. Our simulation-based evaluation of performance provides the community with critical context to pursue quantitative genetic studies using the C. elegans Natural Diversity Resource to elucidate the genetic basis of complex traits in C. elegans natural populations.more » « less
