Summary In plants, the biosynthetic pathways of some specialized metabolites are partitioned into specialized or rare cell types, as exemplified by the monoterpenoid indole alkaloid (MIA) pathway ofCatharanthus roseus(Madagascar Periwinkle), the source of the anticancer compounds vinblastine and vincristine. In the leaf, theC. roseusMIA biosynthetic pathway is partitioned into three cell types with the final known steps of the pathway expressed in the rare cell type termed idioblast. How cell‐type specificity of MIA biosynthesis is achieved is poorly understood.We generated single‐cell multi‐omics data fromC. roseusleaves. Integrating gene expression and chromatin accessibility profiles across single cells, as well as transcription factor (TF)‐binding site profiles, we constructed a cell‐type‐aware gene regulatory network for MIA biosynthesis.We showcased cell‐type‐specific TFs as well as cell‐type‐specificcis‐regulatory elements. Using motif enrichment analysis, co‐expression across cell types, and functional validation approaches, we discovered a novel idioblast‐specific TF (Idioblast MYB1,CrIDM1) that activates expression of late‐stage MIA biosynthetic genes in the idioblast.These analyses not only led to the discovery of the first documented cell‐type‐specific TF that regulates the expression of two idioblast‐specific biosynthetic genes within an idioblast metabolic regulon but also provides insights into cell‐type‐specific metabolic regulation.

Rhythmic histone acetylation acts in concert with day–night oscillation of the floral volatile metabolic network
Summary The biosynthesis of specialized metabolites is strictly regulated by environmental inputs such as the day–night cycle, but the underlying mechanisms remain elusive. InPetunia hybridacv. Mitchell flowers, the biosynthesis and emission of volatile compounds display a diurnal pattern with a peak in the evening to attract nocturnal pollinators.Using petunia flowers as a model system, we found that chromatin level regulation, especially histone acetylation, plays an essential role in mediating the day–night oscillation of the biosynthetic gene network of specialized metabolites.By performing time‐course chromatin immunoprecipitation assays for histone modifications, we uncovered that a specific group of genes involved in the regulation, biosynthesis, and emission of floral volatile compounds, which displays the greatest magnitude in day–night oscillating gene expression, is associated with highly dynamic histone acetylation marks H3K9ac and H3K27ac. Specifically, the strongest oscillating genes featured a drastic removal of histone acetylation marks at night, potentially to shut down the biosynthesis of floral volatile compounds during the morning when they are not needed. Inhibiting daytime histone acetylation led to a compromised evening induction of these genes.Overall, our study suggested an active role of chromatin modification in the diurnal oscillation of specialized metabolic network.

Summary Evolutionarily conserved DEK domain‐containing proteins have been implicated in multiple chromatin‐related processes, mRNA splicing and transcriptional regulation in eukaryotes.Here, we show that two DEK proteins, DEK3 and DEK4, control the floral transition inArabidopsis. DEK3 and DEK4 directly associate with chromatin of related flowering repressors,FLOWERING LOCUS C(FLC), and its two homologs,MADS AFFECTING FLOWERING4(MAF4) andMAF5, to promote their expression.The binding of DEK3 and DEK4 to a histone octamerin vivoaffects histone modifications atFLC,MAF4andMAF5loci. In addition, DEK3 and DEK4 interact with RNA polymerase II and promote the association of RNA polymerase II withFLC,MAF4andMAF5chromatin to promote their expression.Our results show that DEK3 and DEK4 directly interact with chromatin to facilitate the transcription of key flowering repressors and thus prevent precocious flowering inArabidopsis.more » « less

Abstract Environmental stimuli trigger rapid transcriptional reprogramming of gene networks. These responses occur in the context of the local chromatin landscape, but the contribution of organ-specific dynamic chromatin modifications in responses to external signals remains largely unexplored. We treated tomato seedlings with a supply of nitrate and measured the genome-wide changes of four histone marks, the permissive marks H3K27ac, H3K4me3, and H3K36me3 and repressive mark H3K27me3, in shoots and roots separately, as well as H3K9me2 in shoots. Dynamic and organ-specific histone acetylation and methylation were observed at functionally relevant gene loci. Integration of transcriptomic and epigenomic datasets generated from the same organ revealed largely syngenetic relations between changes in transcript levels and histone modifications, with the exception of H3K27me3 in shoots, where an increased level of this repressive mark is observed at genes activated by nitrate. Application of a machine learning approach revealed organ-specific rules regarding the importance of individual histone marks, as H3K36me3 is the most successful mark in predicting gene regulation events in shoots, while H3K4me3 is the strongest individual predictor in roots. Our integrated study substantiates a view that during plant environmental responses, the relationships between histone code dynamics and gene regulation are highly dependent on organ-specific contexts.more » « less

Abstract The floral microenvironment impacts gametophyte viability and plant–pollinator interactions. Plants employ mechanisms to modify floral temperature, including thermogenesis, absorption of solar radiation, and evaporative cooling. Whether floral thermoregulation impacts reproductive fitness, and how floral morphological variation mediates thermoregulatory capacity are poorly understood.We measured temperature of the floral microenvironment in the field and tested for thermogenesis in the lab in early spring floweringHexastylis arifolia(Aristolochiaceae). We evaluated whether thermoregulatory capacity was associated with floral morphological variation. Finally, we experimentally determined the thermal optimum and tolerance of pollen to assess whether thermoregulation may ameliorate thermal stress to pollen.Pollen germination was optimal near 21 °C, with a 50% tolerance breadth of ~18 °C. In laboratory conditions, flowers exhibited thermogenesis of 1.5–4.8 °C for short intervals within a conserved timeframe (08:00–09:00 h). In the field, temperature inside the floral tube often deviated from ambient – floral interiors were up to 4 °C above ambient when it was cold, but some fell nearly 10 °C below ambient during peak heat. Flowers with smaller openings were cooler and more thermally stable than those with larger openings during peak heat. Thermoregulation maintained a floral microenvironment within the thermal tolerance breadth of pollen.Results suggest thatH. arifoliaflowers have a stronger capacity to cool than to warm, and that narrower floral openings create a distinct floral microenvironment, enhancing floral cooling effects. While deviation of floral temperature from ambient conditions maintains a suitable environment for pollen and suggests an adaptive role of thermoregulation, we discuss adaptive and nonadaptive mechanisms underlying floral warming and cooling.more » « less
