Title: Recovering the Graph Underlying Networked Dynamical Systems under Partial Observability: A Deep Learning Approach
We study the problem of graph structure identification, i.e., of recovering the graph of dependencies among time series. We model these time series data as components of the state of linear stochastic networked dynamical systems. We assume partial observability, where the state evolution of only a subset of nodes comprising the network is observed. We propose a new feature-based paradigm: to each pair of nodes, we compute a feature vector from the observed time series. We prove that these features are linearly separable, i.e., there exists a hyperplane that separates the cluster of features associated with connected pairs of nodes from those of disconnected pairs. This renders the features amenable to train a variety of classifiers to perform causal inference. In particular, we use these features to train Convolutional Neural Networks (CNNs). The resulting causal inference mechanism outperforms state-of-the-art counterparts w.r.t. sample-complexity. The trained CNNs generalize well over structurally distinct networks (dense or sparse) and noise-level profiles.   1. This paper considers learning the hidden causal network of a linear networked dynamical system (NDS) from the time series data at some of its nodes -- partial observability. The dynamics of the NDS are driven by colored noise that generates spurious associations across pairs of nodes, rendering the problem much harder. To address the challenge of noise correlation and partial observability, we assign to each pair of nodes a feature vector computed from the time series data of observed nodes. The feature embedding is engineered to yield structural consistency: there exists an affine hyperplane that consistently partitions the set of features, separating the feature vectors corresponding to connected pairs of nodes from those corresponding to disconnected pairs. The causal inference problem is thus addressed via clustering the designed features. We demonstrate with simple baseline supervised methods the competitive performance of the proposed causal inference mechanism under broad connectivity regimes and noise correlation levels, including a real world network. Further, we devise novel technical guarantees of structural consistency for linear NDS under the considered regime.

  2. Complex systems are characterized by intricate interactions between entities that evolve dynamically over time. Accurate inference of these dynamic relationships is crucial for understanding and predicting system behavior. In this paper, we propose Regulatory Temporal Interaction Network Inference (RiTINI) for inferring time-varying interaction graphs in complex systems using a novel combination of space-and-time graph attentions and graph neural ordinary differential equations (ODEs). RiTINI leverages time-lapse signals on a graph prior, as well as perturbations of signals at various nodes in order to effectively capture the dynamics of the underlying system. This approach is distinct from traditional causal inference networks, which are limited to inferring acyclic and static graphs. In contrast, RiTINI can infer cyclic, directed, and time-varying graphs, providing a more comprehensive and accurate representation of complex systems. The graph attention mechanism in RiTINI allows the model to adaptively focus on the most relevant interactions in time and space, while the graph neural ODEs enable continuous-time modeling of the system’s dynamics. We evaluate RiTINI’s performance on simulations of dynamical systems, neuronal networks, and gene regulatory networks, demonstrating its state-of-the-art capability in inferring interaction graphs compared to previous methods.

  3. This research studies graph-based approaches for Answer Sentence Selection (AS2), an essential component for retrieval-based Question Answering (QA) systems. During offline learning, our model constructs a small-scale relevant training graph per question in an unsupervised manner, and integrates with Graph Neural Networks. Graph nodes are question sentence to answer sentence pairs. We train and integrate state-of-the-art (SOTA) models for computing scores between question-question, question-answer, and answer-answer pairs, and use thresholding on relevance scores for creating graph edges. Online inference is then performed to solve the AS2 task on unseen queries. Experiments on two well-known academic benchmarks and a real-world dataset show that our approach consistently outperforms SOTA QA baseline models.

  4. Deep convolutional neural networks (CNNs) for image denoising are typically trained on large datasets. These models achieve the current state of the art, but they do not generalize well to data that deviate from the training distribution. Recent work has shown that it is possible to train denoisers on a single noisy image. These models adapt to the features of the test image, but their performance is limited by the small amount of information used to train them. Here we propose "GainTuning'', a methodology by which CNN models pre-trained on large datasets can be adaptively and selectively adjusted for individual test images. To avoid overfitting, GainTuning optimizes a single multiplicative scaling parameter (the “Gain”) of each channel in the convolutional layers of the CNN. We show that GainTuning improves state-of-the-art CNNs on standard image-denoising benchmarks, boosting their denoising performance on nearly every image in a held-out test set. These adaptive improvements are even more substantial for test images differing systematically from the training data, either in noise level or image type. We illustrate the potential of adaptive GainTuning in a scientific application to transmission-electron-microscope images, using a CNN that is pre-trained on synthetic data. In contrast to the existing methodology, GainTuning is able to faithfully reconstruct the structure of catalytic nanoparticles from these data at extremely low signal-to-noise ratios.
