Title: Three gene phylogeny of the Thoreales (Rhodophyta) reveals high species diversity

The freshwater red algal order Thoreales has triphasic life history composed of a diminutive diploid “Chantransia” stage, a distinctive macroscopic gametophyte with multi‐axial growth and carposporophytes that develop on the gametophyte thallus. This order is comprised of two genera,ThoreaandNemalionopsis.Thoreahas been widely reported with numerous species, whereasNemalionopsishas been more rarely observed with only a few species described.DNAsequences from three loci (rbcL,cox1, andLSU) were used to examine the phylogenetic affinity of specimens collected from geographically distant locations including North America, South America, Europe, Pacific Islands, Southeast Asia, China, and India. Sixteen species ofThoreaand two species ofNemalionopsiswere recognized. Morphological observations confirmed the distinctness of the two genera and also provided some characters to distinguish species. However, many of the collections were in “Chantransia” stage rather than gametophyte stage, meaning that key diagnostic morphological characters were unavailable. Three new species are proposed primarily based on theDNAsequence data generated in this study,Thorea kokosinga‐pueschelii,T. mauitukitukii,andT. quisqueyana. In addition to these newly described species, oneDNAsequence from GenBank was not closely associated with otherThoreaclades and may represent further diversity in the genus. Two species inNemalionopsisare recognized,N. shawiiandN. parkerinom. et stat. nov.Thoreaharbors more diversity than had been recognized by morphological data alone. Distribution data indicated thatNemalionopsisis common in the Pacific region, whereasThoreais more globally distributed. Most species ofThoreahave a regional distribution, butThorea hispidaappears to be cosmopolitan.

  1. Since the first phylogenetic study of the order Batrachospermales,Batrachospermumwas shown to be paraphyletic. Subsequently, sections of the genus have been methodically investigated usingDNAsequences and morphology in order to propose new genera and delineate species.BatrachospermumsectionTurfosais the last section with multiple species yet to be examined. New sequence data of specimens from Europe and the United States were combined with the sparse sequence data already available. Phylogenetic analyses usingrbcL andCOI‐5P sequences showed this section to be a well‐supported clade, distinct fromBatrachospermumsectionBatrachospermumand its segregate genera. Section Turfosais raised to the generic rank asPaludicolagen. nov. Substantial genetic variation within the genus was discovered and 12 species are recognized based onDNAsequence data as well as morphological characters and geographic distribution. The following morphological characters were applied to distinguish species: branching pattern (pseudodichotomous or irregular), whorl size (reduced or well developed), primary fascicles (curved or straight), spermatangia origin (primary or secondary fascicles), and carposporophyte arrangement (loose or dense). Previously published species were transferred to the new genus:P. turfosa,P. keratophyta,P. orthosticha,P. phangiae,andP. periploca. Seven new species are proposed as follows:P. groenbladiifrom Europe;P. communis,P. johnhallii, andP. leafensisfrom North America; andP. aquanigra,P. diamantinensis, andP. turfosiformisfrom Brazil. In addition, three unsequenced species in the section,P. bakarensis,P. gombakensis, andP. tapirensis, were transferred to the new genus.

Lobophorais a common tropical to temperate genus of brown algae found in a plethora of habitats including shallow and deep‐water coral reefs, rocky shores, mangroves, seagrass beds, and rhodoliths beds. Recent molecular studies have revealed thatLobophoraspecies diversity has been severely underestimated. Current estimates of the species numbers range from 100 to 140 species with a suggested center of diversity in the Central Indo‐Pacific. This study used three molecular markers (cox3,rbcL,psbA), different single‐marker species delimitation methods (GMYC,ABGD,PTP), and morphological evidence to evaluateLobophoraspecies diversity in the Western Atlantic and the Eastern Pacific oceans.Cox3 provided the greatest number of primary species hypotheses(PSH), followed byrbcL and thenpsbA.GMYCspecies delimitation analysis was the most conservative across all three markers, followed byPTP, and then ABGD. The most informative diagnostic morphological characters were thallus thickness and number of cell layers in both the medulla and the dorsal/ventral cortices. Following a consensus approach, 14 distinctLobophoraspecies were identified in the Western Atlantic and five in the Eastern Pacific. Eight new species from these two oceans were herein described:L. adpressasp. nov.,L. cocoensissp. nov.,L. colombianasp. nov.,L. crispatasp. nov.,L. delicatasp. nov.,L. dispersasp. nov.,L. panamensissp. nov., andL. tortugensissp. nov. This study showed that the best approach to confidently identifyLobophoraspecies is to analyzeDNAsequences (preferablycox3 andrbcL) followed by comparative morphological and geographical assessment.

The extent and nature of genetic differentiation inSemotilus atromaculatus, one of the most abundant and widespread leuciscids in North America, were evaluated based on mitochondrial (mt) and nuclear DNA sequence variation. Phylogenetic relationships were first inferred based on a fragment of the cytochrome b (cytb) region and the nuclear introns7gene forS. atromaculatusand all other congeners as well as representative species from all other genera in the creek chub–plagopterin clade. The phylogeography of major haplogroups ofS. atromaculatuswas also assessed according to variation in a fragment of the mitochondrialcytbregion from 567 individuals across its range. All analyses identifiedS. thoreauianus,S. lumbeeandS. corporalisas reciprocally monophyletic groups. Analyses of nuclear sequence variation resolvedS. atromaculatusas a single clade, whereS. thoreauianusandS. lumbeewere recovered as the sister group toS. atromaculatus, andS. corporaliswas resolved as sister to all other species in the genus. Analyses of mtDNA sequence variation recoveredS. atromaculatusas three well supported and differentiated monophyletic groups, with a widespread genetically homogeneous lineage extending across most of the current range of the species; a more geographically restricted and geographically structured lineage in the southern Appalachians, sister group toS. lumbee; and a geographically restricted lineage was identified from two Gulf Slope basins. Evidence of complex mito‐nuclear discordance and phylogeographic differentiation withinS. atromaculatusillustrates that further analysis of widespread species is warranted to understand North American freshwater fish diversity and distributions.

  4. Abstract

    The systematics of the enigmatic and rather uncommon species ofSeaHayward andCybdelisBoisduval is assessed through morphological and molecular analyses. The aim of this paper is three‐fold: (i) to ascertain the phylogenetic position ofSeaandCybdelisin Biblidinae; (ii) to determine the evolutionary relationships among species ofSeaandCybdelis; and (iii) to review the taxonomy ofSeaandCybdelis. The result of the molecular analysis recoversSeasister toCybdelis, and this clade sister to Eubagina (sensu Lamas,), rendering Epicaliina (sensu Lamas,) paraphyletic. A new tribe, Cybdelinitrib.n.is erected to includeSeaandCybdelis; the other genera formerly included in Epicaliina (sensu Lamas,),EunicaHübner andSeveniaKoçak are assigned to Eunicinitrib.rest., and the remaining genera of Biblidinae to other previously recognized tribes, similar to those implicitly proposed by Wahlberget al. (). The morphological analysis recovers similar results and the following relationships among species ofCybdelis:C. phaesyla(Hübner) (C. bolivianaSalvin (C. mnasylusDoubleday (C. petronitaBurmeisterstat.rest.+C. thrasyllaC. Felder & R. Felderstat.rest.))).SeaandCybdelisare recognized as distinct genera; a new subspecies,S. sophronia jenkinsiDias, Siewert & Freitasssp.n., distributed from Venezuela to Bolivia along the Andes eastern foothills, is described; andC. petronitaandC. thrasyllaare accepted as valid species. Lectotypes forC. boliviana,C. peruvianaStaudinger,C. mnasylus, C. thrasylla,C. petronitaandC. mnasylusvar.meridionalisHall and a neotype forVanessa sophroniaGodart are designated. Additionally, dichotomous keys and distribution maps to all taxa are provided; male genitalia and hypandria are illustrated for all species; generic characters of the head, labial palpi and legs are illustrated; immature stages of some species also are figured.

  5. A new genus,Ottia, and family, Ottiaceae, are proposed within the Acrochaetiales to accommodate the uniseriate red algal endophyte of batrachspermalean taxa previously namedBalbiania meiospora. Prior to this study,Balbiania investienswas transferred to its own family and order (Balbianiales) based on comparativeDNAsequence data and a distinctive reproductive morphology. However, the second species described in this genus,B. meiospora, continued to be treated as a species ofAudouinella(A. meiospora) pending further investigation. Phylogenetic analyses of sequence data confirmed only a distant relationship between the two endophytes, and a closer alliance ofB. meiosporato Acrochaetiales. The data also showed thatOttia meiosporawas the deepest diverging lineage in the Acrochaetiales, sister to all of the currently recognized genera and families. In this study, we review the classification of what we now callO. meiospora– reported from Australia, New Zealand and Brazil – based on sequence and morphological data. Morphological observations provided little clarity around the reproductive morphology or the life cycle of this endophyte ofNothocladuss. lat. found commonly in mainland Australia but, to date, less so in New Zealand.
