  1. Abstract

Spirotrichonymphea, one of the six classes of phylum Parabasalia, are characterized by bearing many flagella in spiral rows, and they occur exclusively in the guts of termites. Phylogenetic relationships among the 13 described genera are not well understood due to complex morphological evolution and a paucity of molecular data. One such understudied genus isSpironympha. It has been variously considered a valid genus, a subgenus ofSpirotrichonympha, or an “immature” life cycle stage ofSpirotrichonympha. To clarify this, we sequenced the small subunit rRNA gene sequences ofSpironymphaandSpirotrichonymphacells isolated from the hindguts ofReticulitermesspecies andHodotermopsis sjostedtiand confirmed the molecular identity ofH. sjostedtisymbionts using fluorescence in situ hybridization.Spironymphaas currently circumscribed is polyphyletic, with bothH. sjostedtisymbiont species branching separately from the “true”SpironymphafromReticulitermes. Similarly, theSpirotrichonymphasymbiont ofH. sjostedtibranches separately from the “true”Spirotrichonymphafound inReticulitermes. Our data supportSpironymphafromReticulitermesas a valid genus most closely related toSpirotrichonympha, though its monophyly and interspecific relationships are not resolved in our molecular phylogenetic analysis. We propose three new genera to accommodate theH. sjostedtisymbionts and two new species ofSpirotrichonymphafromReticulitermes.

  2. Thermoelectric materials can convert heat into electricity. They are used to generate electricity when other power sources are not available or to increase energy efficiency by recycling waste heat. The Yb 21 Mn 4 Sb 18 phase was previously shown to have good thermoelectric performance due to its large Seebeck coefficient (∼290 μV K −1 ) and low thermal conductivity (0.4 W m −1 K −1 ). These characteristics stem respectively from the unique [Mn 4 Sb 10 ] 22− subunit and the large unit cell/site disorder inherent in this phase. The solid solutions, Yb 21 Mn 4− x Cd x Sb 18 ( x = 0, 0.5, 1.0, 1.5) and Yb 21− y Ca y Mn 4 Sb 18 ( y = 3, 6, 9, 10.5) have been prepared, their structures characterized and thermoelectric properties from room temperature to 800 K measured. A detailed look into the structural disorder for the Cd and Ca solid solutions was performed using synchrotron powder X-ray diffraction and pair distribution function methods and shows that these are highly disordered structures. The substitution of Cd gives rise to more metallic behavior whereas Ca substitution results in high resistivity. As both Cd and Ca are isoelectronic substitutions, the changes in properties are attributed to changes in the electronic structure. Both solid solutions show that the thermal conductivities remain extremely low (∼0.4 W m −1 K −1 ) and that the Seebeck coefficients remain high (>200 μV K −1 ). The temperature dependence of the carrier mobility with increased Ca substitution, changing from approximately T −1 to T −0.5 , suggests that another scattering mechanism is being introduced. As the bonding changes from polar covalent with Yb to ionic for Ca, polar optical phonon scattering becomes the dominant mechanism. Experimental studies of the Cd solid solutions result in a max zT of ∼1 at 800 K and, more importantly for application purposes, a ZT avg ∼ 0.6 from 300 K to 800 K.

Abstract The majority of sequenced genomes in the monocots are from species belonging to Poaceae, which include many commercially important crops. Here, we expand the number of sequenced genomes from the monocots to include the genomes of 4 related cyperids: Carex cristatella and Carex scoparia from Cyperaceae and Juncus effusus and Juncus inflexus from Juncaceae. The high-quality, chromosome-scale genome sequences from these 4 cyperids were assembled by combining whole-genome shotgun sequencing of Nanopore long reads, Illumina short reads, and Hi-C sequencing data. Some members of the Cyperaceae and Juncaceae are known to possess holocentric chromosomes. We examined the repeat landscapes in our sequenced genomes to search for potential repeats associated with centromeres. Several large satellite repeat families, comprising 3.2–9.5% of our sequenced genomes, showed dispersed distribution of large satellite repeat clusters across all Carex chromosomes, with few instances of these repeats clustering in the same chromosomal regions. In contrast, most large Juncus satellite repeats were clustered in a single location on each chromosome, with sporadic instances of large satellite repeats throughout the Juncus genomes. Recognizable transposable elements account for about 20% of each of the 4 genome assemblies, with the Carex genomes containing more DNA transposons than retrotransposons while the converse is true for the Juncus genomes. These genome sequences and annotations will facilitate better comparative analysis within monocots.

  4. Admixture appears increasingly ubiquitous in the evolutionary history of various taxa, including humans. Such gene flow likely also occurred among our closest living relatives: bonobos ( Pan paniscus ) and chimpanzees ( Pan troglodytes ). However, our understanding of their evolutionary history has been limited by studies that do not consider all Pan lineages or do not analyze all lineages simultaneously, resulting in conflicting demographic models. Here, we investigate this gap in knowledge using nucleotide site patterns calculated from whole-genome sequences from the autosomes of 71 bonobos and chimpanzees, representing all five extant Pan lineages. We estimated demographic parameters and compared all previously proposed demographic models for this clade. We further considered sex bias in Pan evolutionary history by analyzing the site patterns from the X chromosome. We show that 1) 21% of autosomal DNA in eastern chimpanzees derives from western chimpanzee introgression and that 2) all four chimpanzee lineages share a common ancestor about 987,000 y ago, much earlier than previous estimates. In addition, we suggest that 3) there was male reproductive skew throughout Pan evolutionary history and find evidence of 4) male-biased dispersal from western to eastern chimpanzees. Collectively, these results offer insight into bonobo and chimpanzee evolutionary history and suggest considerable differences between current and historic chimpanzee biogeography.

  5. Abstract

The Endeavour segment of the Juan de Fuca Ridge is one of the most active and long‐lived hydrothermal areas of the mid‐ocean ridge system. However, the permeability structure that gives rise to long‐term venting at well‐established fields, such as the High Rise, Main Endeavour, and Mothra fields, is not fully understood. Here we jointly invertPgandSgtraveltimes from a seismic refraction experiment conducted at the Endeavour segment usingP‐to‐Scoupling constraints. We then calculate porosity and crack density as a function of crack aspect ratio by applying the differential effective medium theory to the seismic velocities. At 1.4‐km depth, averageVp~5 km off axis increases by ~0.4 km/s compared to the ridge axis. The averageVp/Vshas a minimum of ~1.75 on the ridge axis and increases to a maximum of ~1.84 off axis. The inferred porosity and crack density distributions show that the proportion of thick versus thin cracks decreases from the ridge axis to the flanks, since theoretical models indicate thatVp/Vsincreases going from thick to thin cracks (aspect ratio decreasing from 0.1 to 0.01). The dominant presence of thick cracks on the axis may provide long‐term conduits for upflow in high‐temperature hydrothermal circulation potentially forming the vent fields. The increased proportion of thin cracks on the flanks, coupled with the increased seismic velocity, indicates a decrease in permeability caused by progressive clogging of thick cracks due to mineral precipitation likely in the downflow zone of hydrothermal circulation.
