Title: The Application of Conservation Museomics to the Protection of the Iberian Lynx (Lynx pardinus)
This exercise is intended to provide students with a real-world example of how museum specimens can provide additional context to challenges and considerations in the broader field of applied conservation genomics. After a brief introduction to the study system—the conservation status of Iberian lynx (Lynx pardinus)—students will be asked to review an open-access, peer-reviewed publication that features samples from varied museum, archaeological, and paleontological contexts. Through reading the guide and discussion questions, students will reflect upon study design, concepts, and challenges presented at the intersection between the fields of conservation genomics and museum-based studies. The exercise ends with students breaking down the research into the main components (e.g., research question, independent and dependent variables, hypotheses, predictions) to set a structure for critically reading other scientific studies or designing their own research question.  more » « less

  2. To address the challenges of sampling endangered or extinct species in the field, many studies have turned to historically underutilized sources of genetic material: natural history museums. Despite the fact that DNA from specimens collected decades or even hundreds of years ago is often fragmented and degraded, research has shown that historical DNA can still be used effectively to infer phylogenetic relationships and intra-specific patterns of population genetic structure. This synthesis aims to provide students and conservation practitioners with a solid understanding of the methodological strategies needed to apply genetic tools to natural history museum specimens. Specifically, we offer clear definitions and essential considerations for designing a conservation genomics project that includes both modern and historical samples. We recommend that instructors use this synthesis to introduce the foundational knowledge required for two companion exercises: “The Application of Conservation Museomics Approaches to the Protection of the Iberian Lynx (Lynx pardinus)” and “Designing a Conservation Genetics Project Incorporating DNA from Museum Specimens.”

  3. Natural history collections are invaluable repositories of biological information that provide an unrivaled record of Earth's biodiversity. Museum genomics—genomics research using traditional museum and cryogenic collections and the infrastructure supporting these investigations—has particularly enhanced research in ecology and evolutionary biology, the study of extinct organisms, and the impact of anthropogenic activity on biodiversity. However, leveraging genomics in biological collections has exposed challenges, such as digitizing, integrating, and sharing collections data; updating practices to ensure broadly optimal data extraction from existing and new collections; and modernizing collections practices, infrastructure, and policies to ensure fair, sustainable, and genomically manifold uses of museum collections by increasingly diverse stakeholders. Museum genomics collections are poised to address these challenges and, with increasingly sensitive genomics approaches, will catalyze a future era of reproducibility, innovation, and insight made possible through integrating museum and genome sciences.

In Subarctic and Arctic environments, daily patterns of activity and space-use are strongly influenced by interplay between seasonal abiotic factors and the corresponding responses of the biotic environment. Here we combined accelerometry with GPS telemetry of Canada lynx (Lynx canadensis (Kerr, 1792), n=12) in northern Alaska to test the hypotheses that lynx activity would peak during twilight throughout the year, coinciding with activity of their preferred prey, and that individuals with larger home ranges would have greater spatial displacement and expend more energy on movement. Lynx activity occurred throughout the 24h day and peaked during twilight, but variation among individuals was high and diel rhythms were sometimes only detectable using the finer resolution accelerometer data. Surprisingly, home range size was not correlated with movement costs estimated via acceleration, but step length and acceleration were correlated in a positive curvilinear fashion. However, step length was sometimes disproportionately lower than predicted by acceleration. Such intervals of high activity with low spatial displacement were often followed by periods of rest, suggesting they may be indicative of hunting in a restricted patch of habitat. We conclude that accelerometers can provide additional information to supplement GPS data, providing a more complete picture of animal behavior.

  5. Abstract The boom of massive parallel sequencing (MPS) technology and its applications in conservation of natural and managed populations brings new opportunities and challenges to meet the scientific questions that can be addressed. Genomic conservation offers a wide range of approaches and analytical techniques, with their respective strengths and weaknesses that rely on several implicit assumptions. However, finding the most suitable approaches and analysis regarding our scientific question are often difficult and time‐consuming. To address this gap, a recent workshop entitled ‘ConGen 2015’ was held at Montana University in order to bring together the knowledge accumulated in this field and to provide training in conceptual and practical aspects of data analysis applied to the field of conservation and evolutionary genomics. Here, we summarize the expertise yield by each instructor that has led us to consider the importance of keeping in mind the scientific question from sampling to management practices along with the selection of appropriate genomics tools and bioinformatics challenges.
