  1. Abstract Silent hypoxemia, or "happy hypoxia", is a puzzling phenomenon in which patients who have contracted COVID-19 exhibit very low oxygen saturation ( SaO 2 < 80%) but do not experience discomfort in breathing. The mechanism by which this blunted response to hypoxia occurs is unknown. We have previously shown that a computational model of the respiratory neural network (Diekman et al. in J Neurophysiol 118(4):2194–2215, 2017) can be used to test hypotheses focused on changes in chemosensory inputs to the central pattern generator (CPG). We hypothesize that altered chemosensory function at the level of the carotid bodies and/or thenucleus tractus solitariiare responsible for the blunted response to hypoxia. Here, we use our model to explore this hypothesis by altering the properties of the gain function representing oxygen sensing inputs to the CPG. We then vary other parameters in the model and show that oxygen carrying capacity is the most salient factor for producing silent hypoxemia. We call for clinicians to measure hematocrit as a clinical index of altered physiology in response to COVID-19 infection.

  2. Abstract While our understanding of the way single neurons process chromatic stimuli in the early visual pathway has advanced significantly in recent years, we do not yet know how these cells interact to form stable representations of hue. Drawing on physiological studies, we offer a dynamical model of how the primary visual cortex tunes for color, hinged on intracortical interactions and emergent network effects. After detailing the evolution of network activity through analytical and numerical approaches, we discuss the effects of the model’s cortical parameters on the selectivity of the tuning curves. In particular, we explore the role of the model’s thresholding nonlinearity in enhancing hue selectivity by expanding the region of stability, allowing for the precise encoding of chromatic stimuli in early vision. Finally, in the absence of a stimulus, the model is capable of explaining hallucinatory color perception via a Turing-like mechanism of biological pattern formation.

  3. Abstract May and Leonard (SIAM J Appl Math 29:243–253, 1975) introduced a three-species Lotka–Volterra type population model that exhibits heteroclinic cycling. Rather than producing a periodic limit cycle, the trajectory takes longer and longer to complete each “cycle”, passing closer and closer to unstable fixed points in which one population dominates and the others approach zero. Aperiodic heteroclinic dynamics have subsequently been studied in ecological systems (side-blotched lizards; colicinogenicEscherichia coli), in the immune system, in neural information processing models (“winnerless competition”), and in models of neural central pattern generators. Yet as May and Leonard observed “Biologically, the behavior (produced by the model) is nonsense. Once it is conceded that the variables represent animals, and therefore cannot fall below unity, it is clear that the system will, after a few cycles, converge on some single population, extinguishing the other two.” Here, we explore different ways of introducing discrete stochastic dynamics based on May and Leonard’s ODE model, with application to ecological population dynamics, and to a neuromotor central pattern generator system. We study examples of several quantitatively distinct asymptotic behaviors, including total extinction of all species, extinction to a single species, and persistent cyclic dominance with finite mean cycle length.

  4. Abstract Glacial–interglacial cycles constitute large natural variations in Earth’s climate. The Mid-Pleistocene Transition (MPT) marks a shift of the dominant periodicity of these climate cycles from$$\sim 40$$ 40 to$$\sim 100$$ 100  kyr. Recently, it has been suggested that this shift resulted from a gradual increase in the internal period (or equivalently, a decrease in the natural frequency) of the system. As a result, the system would then have locked to ever higher multiples of the external forcing period. We find that the internal period is sensitive to the strength of positive feedbacks in the climate system. Using a carbon cycle model in which feedbacks between calcifier populations and ocean alkalinity mediate atmospheric CO$$_2,$$ 2 , we simulate stepwise periodicity changes similar to the MPT through such a mechanism. Due to the internal dynamics of the system, the periodicity shift occurs up to millions of years after the change in the feedback strength is imposed. This suggests that the cause for the MPT may have occurred a significant time before the observed periodicity shift.

Abstract Stochastic oscillations can be characterized by a corresponding point process; this is a common practice in computational neuroscience, where oscillations of the membrane voltage under the influence of noise are often analyzed in terms of the interspike interval statistics, specifically the distribution and correlation of intervals between subsequent threshold-crossing times. More generally, crossing times and the corresponding interval sequences can be introduced for different kinds of stochastic oscillators that have been used to model variability of rhythmic activity in biological systems. In this paper we show that if we use the so-called mean-return-time (MRT) phase isochrons (introduced by Schwabedal and Pikovsky) to count the cycles of a stochastic oscillator with Markovian dynamics, the interphase interval sequence does not show any linear correlations, i.e., the corresponding sequence of passage times forms approximately a renewal point process. We first outline the general mathematical argument for this finding and illustrate it numerically for three models of increasing complexity: (i) the isotropic Guckenheimer–Schwabedal–Pikovsky oscillator that displays positive interspike interval (ISI) correlations if rotations are counted by passing the spoke of a wheel; (ii) the adaptive leaky integrate-and-fire model with white Gaussian noise that shows negative interspike interval correlations when spikes are counted in the usual way by the passage of a voltage threshold; (iii) a Hodgkin–Huxley model with channel noise (in the diffusion approximation represented by Gaussian noise) that exhibits weak but statistically significant interspike interval correlations, again for spikes counted when passing a voltage threshold. For all these models, linear correlations between intervals vanish when we count rotations by the passage of an MRT isochron. We finally discuss that the removal of interval correlations does not change the long-term variability and its effect on information transmission, especially in the neural context.

  6. Information theory can be used to describe the gain of evolutionary fitness that an organism obtains from sensing, processing, and acting on environmental information. This paper considers the fitness value of subjective information, i.e., the context-dependent value of different kinds of information. A simplified model is given in which the organism requires two essential nutrients, and can prioritize sensing for one or the other. It is shown that a subjective strategy, in which the organism prioritizes a less abundant nutrient for sensing, leads to higher fitness than a balanced strategy, in which total information is maximized and the meaning of the acquired information is disregarded. Using this model, the fitness advantage of subjective information admits an analytical solution, and it is shown that subjective information is more advantageous when the organism's knowledge of the environment is less precise.

  7. Phase reduction is a well-established method to study weakly driven and weakly perturbed oscillators. Traditional phase-reduction approaches characterize the perturbed system dynamics solely in terms of the timing of the oscillations. In the case of large perturbations, the introduction of amplitude (isostable) coordinates improves the accuracy of the phase description by providing a sense of distance from the underlying limit cycle. Importantly, phase-amplitude coordinates allow for the study of both the timing and shape of system oscillations. A parallel tool is the infinitesimal shape response curve (iSRC), a variational method that characterizes the shape change of a limit-cycle oscillator under sustained perturbation. Despite the importance of oscillation amplitude in a wide range of physical systems, systematic studies on the shape change of oscillations remain scarce. Both phase-amplitude coordinates and the iSRC represent methods to analyze oscillation shape change, yet a relationship between the two has not been previously explored. In this work, we establish the iSRC and phase-amplitude coordinates as complementary tools to study oscillation amplitude. We extend existing iSRC theory and specify conditions under which a general class of systems can be analyzed by the joint iSRC phase-amplitude approach. We show that the iSRC takes on a dramatically simple form in phase-amplitude coordinates, and directly relate the phase and isostable response curves to the iSRC. We apply our theory to weakly perturbed single oscillators, and to study the synchronization and entrainment of coupled oscillators.

  8. Many systems in physics, chemistry, and biology exhibit oscillations with a pronounced random component. Such stochastic oscillations can emerge via different mechanisms, for example, linear dynamics of a stable focus with fluctuations, limit-cycle systems perturbed by noise, or excitable systems in which random inputs lead to a train of pulses. Despite their diverse origins, the phenomenology of random oscillations can be strikingly similar. Here, we introduce a nonlinear transformation of stochastic oscillators to a complex-valued function Q 1 * ( x ) that greatly simplifies and unifies the mathematical description of the oscillator’s spontaneous activity, its response to an external time-dependent perturbation, and the correlation statistics of different oscillators that are weakly coupled. The function Q 1 * ( x ) is the eigenfunction of the Kolmogorov backward operator with the least negative (but nonvanishing) eigenvalue λ 1 = μ 1 + iω 1 . The resulting power spectrum of the complex-valued function is exactly given by a Lorentz spectrum with peak frequency ω 1 and half-width μ 1 ; its susceptibility with respect to a weak external forcing is given by a simple one-pole filter, centered around ω 1 ; and the cross-spectrum between two coupled oscillators can be easily expressed by a combination of the spontaneous power spectra of the uncoupled systems and their susceptibilities. Our approach makes qualitatively different stochastic oscillators comparable, provides simple characteristics for the coherence of the random oscillation, and gives a framework for the description of weakly coupled oscillators.

  9. Abstract Similar activity patterns may arise from model neural networks with distinct coupling properties and individual unit dynamics. These similar patterns may, however, respond differently to parameter variations and specifically to tuning of inputs that represent control signals. In this work, we analyze the responses resulting from modulation of a localized input in each of three classes of model neural networks that have been recognized in the literature for their capacity to produce robust three-phase rhythms: coupled fast-slow oscillators, near-heteroclinic oscillators, and threshold-linear networks. Triphasic rhythms, in which each phase consists of a prolonged activation of a corresponding subgroup of neurons followed by a fast transition to another phase, represent a fundamental activity pattern observed across a range of central pattern generators underlying behaviors critical to survival, including respiration, locomotion, and feeding. To perform our analysis, we extend the recently developed local timing response curve (lTRC), which allows us to characterize the timing effects due to perturbations, and we complement our lTRC approach with model-specific dynamical systems analysis. Interestingly, we observe disparate effects of similar perturbations across distinct model classes. Thus, this work provides an analytical framework for studying control of oscillations in nonlinear dynamical systems and may help guide model selection in future efforts to study systems exhibiting triphasic rhythmic activity.
