  1. The National Alzheimer's Coordinating Center Uniform Data Set includes test results from a battery of cognitive exams. Motivated by the need to model the cognitive ability of low‐performing patients we create a composite score from ten tests and propose to model this score using a partially linear quantile regression model for longitudinal studies with non‐ignorable dropouts. Quantile regression allows for modeling non‐central tendencies. The partially linear model accommodates nonlinear relationships between some of the covariates and cognitive ability. The data set includes patients that leave the study prior to the conclusion. Ignoring such dropouts will result in biased estimates if the probability of dropout depends on the response. To handle this challenge, we propose a weighted quantile regression estimator where the weights are inversely proportional to the estimated probability a subject remains in the study. We prove that this weighted estimator is a consistent and efficient estimator of both linear and nonlinear effects.

  2. Abstract A better understanding of various patterns in the coronavirus disease 2019 (COVID-19) spread in different parts of the world is crucial to its prevention and control. Motivated by the previously developed Global Epidemic and Mobility (GLEaM) model, this paper proposes a new stochastic dynamic model to depict the evolution of COVID-19. The model allows spatial and temporal heterogeneity of transmission parameters and involves transportation between regions. Based on the proposed model, this paper also designs a two-step procedure for parameter inference, which utilizes the correlation between regions through a prior distribution that imposes graph Laplacian regularization on transmission parameters. Experiments on simulated data and real-world data in China and Europe indicate that the proposed model achieves higher accuracy in predicting the newly confirmed cases than baseline models.

  3. Domesticated grapevines spread to Europe around 3,000 years ago. Previous studies have revealed genomic signals of introgression from wild to cultivated grapes in Europe, but the time, mode, genomic pattern, and biological effects of these introgression events have not been investigated. Here, we studied resequencing data from 345 samples spanning the distributional range of wild (Vitis viniferassp.sylvestris) and cultivated (V. viniferassp.vinifera) grapes. Based on machine learning–based population genetic analyses, we detected evidence for a single domestication of grapevine, followed by continuous gene flow between European wild grapes (EU) and cultivated grapes over the past ~2,000 y, especially from EU to wine grapes. We also inferred that soft-selective sweeps were the dominant signals of artificial selection. Gene pathways associated with the synthesis of aromatic compounds were enriched in regions that were both selected and introgressed, suggesting EU wild grapes were an important resource for improving the flavor of cultivated grapes. Despite the potential benefits of introgression in grape improvement, the introgressed fragments introduced a higher deleterious burden, with most deleterious SNPs and structural variants hidden in a heterozygous state. Cultivated wine grapes have benefited from adaptive introgression with wild grapes, but introgression has also increased the genetic load. In general, our study of beneficial and harmful effects of introgression is critical for genomic breeding of grapevine to take advantage of wild resources.

  4. Abstract During the sexual phase of Neurospora crassa, unpaired genes are subject to a silencing mechanism known as meiotic silencing by unpaired DNA (MSUD). MSUD targets the transcripts of an unpaired gene and utilizes typical RNA interference factors for its process. Using a reverse genetic screen, we have identified a meiotic silencing gene called sad-9, which encodes a DEAD-box RNA helicase. While not essential for vegetative growth, SAD-9 plays a crucial role in both sexual development and MSUD. Our results suggest that SAD-9, with the help of the SAD-2 scaffold protein, recruits the SMS-2 Argonaute to the perinuclear region, the center of MSUD activity.

    ABSTRACT Considering the spatially separated polarization radiation and Faraday rotation regions to simulate complex interstellar media, we study synchrotron polarization gradient techniques’ measurement capabilities. We explore how to trace the direction of projected magnetic field of emitting-source region at the multifrequency bands, using the gradient technique compared with the traditional polarization vector method. Furthermore, we study how Faraday rotation density in the foreground region, i.e. a product of electron number density and parallel component of magnetic fields along the line of sight, affects the measurement of projected magnetic field. Numerical results show that synchrotron polarization gradient technique could successfully trace projected magnetic field within emitting-source region independent of radio frequency. Accordingly, the gradient technique can measure the magnetic field properties for a complex astrophysical environment.

  8. Abstract In Neurospora crassa, expression from an unpaired gene is suppressed by a mechanism known as meiotic silencing by unpaired DNA (MSUD). MSUD utilizes common RNA interference (RNAi) factors to silence target mRNAs. Here, we report that Neurospora CAR-1 and CGH-1, homologs of two Caenorhabditis elegans RNA granule components, are involved in MSUD. These fungal proteins are found in the perinuclear region and P-bodies, much like their worm counterparts. They interact with components of the meiotic silencing complex (MSC), including the SMS-2 Argonaute. This is the first time MSUD has been linked to RNA granule proteins.
